Quinto was born in Pittsburgh and raised in the suburb of Green Tree, Pennsylvania. He has a brother and two sisters. He received his education at Saints Simon and Jude Catholic School (closed 2010). Marguerite J. “Margo” (née McArdle), his mother, worked as an investment advisor and later as a magistrate’s office administrator. Quinto’s father, Joseph John “Joe” Quinto, a barber, died when Quinto was seven years old as a result of cancer. Quinto and his brother, Joe, were raised by their mother after their father died.

He was raised as a Catholic. It was his father’s Italian ancestors who raised him, while his mother was of Irish blood. Quinto graduated from Central Catholic High School in 1995, where he participated in musicals and was nominated for the Gene Kelly Award for Best Supporting Actor.
